the only thing we have found that works is to buy all the same kind of container. we use the rubbermaid stackables. they're all the same length and width, so they can stack neatly.

I stack the containers on a shelf on the microwave cart, and keep the lids in the stacking drawers I have next to it.

I have taken the less is more approach. I have 4 glass pyrex dishes with lids and a set of tupperware in various sizes. I just can't stand the clutter of containers, and I never found a great way to store them other then getting rid of most of them .
If I need an extra dish I use what I have in my kitchen. A serving bowl covered in foil or a ziploc bag , work just as well .

I stack the dishes into each other, and then use a big basket that fits into the cupboard to hold all of the lids. The basket to hold all of the lids is what keeps my stash under control. I also use quart size mason jars for leftovers. No worries about plastic leaching into the food.

This is what I do too...stacking is key and yep the sep container for the lids is great! I have DS#2 match the lids to the containers probably once a month. If it's missing something it gets pitched!!!
